uname has nothing to do with the NIS domain, or any domain.

That's not how I read the implementation. Could you elaborate? How can the NIS domain and the kernel domain differ?

It's not what I would expect, but based on the code, I don't see how the NIS domain can be configured separately. The local static ypdomainname variable in ypclnt.c appears to be set by yp_get_default_domain only, and that eventually gets the data from uname.
