Either wait for the 2.0 beta coming out this week or next week, or update 
to CVS: http://sources.redhat.com/ecos/anoncvs.html.

I think the default is UNIX so stick with that.

eCos folder probably isn't a good idea. But anywhere else is fine, 
including cygwin folder. /tools in cygwin is a safe bet.

Only the upcoming 2.0 beta which will include arm tools (and many others). 
But that isn't available just yet.

With the config tool from the above anoncvs.html page you should be less 
likely to hit problems with mount points.

Not yet. If companies are interested in getting this done, eCosCentric at 
least already has a plan of how to do it, but having a customer is always 
the best way to ensure it gets done ;-).
