I'm using redboot, the only issue could be that the application, ie
hello.exe is talking over the debug output to serial port?
I'm also seeing strange stuff using serial gdb connection, I'm debugging
twothreads and if I use control c the output toggles to the other threads.
Shouldn't all of the output be sent to gdb?

What are you using for the GDB stubs?
RedBoot does not behave like this, so I'd suspect that you might
investigate using RedBoot on your target.
