At the time RTEMS was hit by this problem (1999), Dave Fiddes had provided work-around (IIRC, a patch to WIN32.DLL) and other persons described how they proceeded. I have never used Cygwin to building gnu-toolchains myself. > I must just be unlucky. AFAIK, this problem highly depends on the version of Cygwin and Win to being used (Win2000 had been reported to be worst) and of the target trying to build. Meanwhile, we are using Canadian-Cross builds under Linux to build Cygwin toolchains, but I doubt anybody has tried to build gcc-3.x for RTEMS w/ Cygwin yet.
