Ok, I just switched over to FC6 and I see what you are experiencing. I am surprised at the lack of back-level compatibility with the autotools project, but I guess I will have to regenerate the files and check them back in, otherwise, everyone is going to soon run into this problem.

What I saw was

src/newlib/libc/machine/bfin$ automake
configure.in:11: version mismatch.  This is Automake 1.9.6,
configure.in:11: but the definition used by this AM_INIT_AUTOMAKE
configure.in:11: comes from Automake 1.9.5.  You should recreate
configure.in:11: aclocal.m4 with aclocal and run automake again.
