Should anyone be interested, it seems to be a bug in the Configuration Tool. If I run the same makefile from the shell (Tools/Shell) it works fine i.e. the environment variable is properly recognized and the include paths in the compiler call are correct. If I run it by Build/Library (F7) the environment variable appears to be empty.
