You seem to have gotten something else wrong here.  If the shortcut has
the "run as admin" flag, it only affects this shortcut.  I have two
shortcuts on the desktop, one called "Cygwin64 Terminal", the other one
"Cygwin64 Admin".
I think the difference is where you select the checkbox. There's one in Compatibility->Privilege Level->Run as admin, and another in Shortcut->Advanced->Run as admin. The compatibility one is telling windows that to execute mintty correctly it needs admin privileges, so it always runs mintty this way. The latter is the one that just affects the shortcut.

Glad you got to the bottom of this in the end.
