I haven't written to add something to 'setup.exe'. I have tried to stress the logic Linux/Cygwin asking for a workaround, mainly to correct a current installation.

If by this you're asking the question, "Can't someone just change the permissions on the install tree afterwards?", the answer is yes. Forgive me if I've missed your point. I had allot of trouble parsing your response above into something meaningful to me.
