Well, what are the following commands telling you:

$ ls -a ~/
$ ls -a $HOME
$ cd && ls -a

I guess it will list .cpan too and so it will find all in the 
place where it should be.

Another question:

>$  ln -svdnf '/home/sorenboss/.cpan/' ~/.cpan
>create symbolic link `/cdv/e/home/sorenboss/.cpan' to

Why didn't you mount this way:
$ mount -s -b x:/cygwin/home/sorenboss/.cpan \
> e:/home/sorenboss/.cpan
?

I use always mount for something like this.
