Automatically copies the cygz.dll and cygwin1.dll to the cygwin/usr/X11R6/bin Directory.


That is specifically what we were saying NOT to do. You should be setting the PATH instead to point to where cygz.dll and cygwin1.dll are (usually /bin). Please, do not distribute an application, even a beta, that makes copies of DLLs, as this will cause debugging problems for us.
